You still need to copy the file to your images folder of your Joomla Template.

Thanks for the help. In case anyone else has this problem what I did was Copy the AC_RunActiveContent.js from the templates folder into the images folder of the template I was working on, then changed

<script src="../Scripts/AC_RunActiveContent.js" type="text/javascript"></script>

to

<script src="images/AC_RunActiveContent.js" type="text/javascript"></script>
